V3 Loop Sequence Space Analysis Suggests Different Evolutionary Patterns of CCR5- and CXCR4-Tropic HIV

The plot illustrates clustering trends of sequences of the NSI and SI phenotype (A) and of CCR5-, CXCR4- and dual-tropic sequences (B). The diameter limit, plotted on the x-axis, is defined as the distance between the two most distant elements of a cluster. The y-axis indicates the fraction of sequences in the dataset falling into any of the clusters below the diameter limit. Minimal cluster size is 1% of all sequences in the dataset, sequences of clusters of a smaller size as well as singletons are considered as unclustered and are not counted.
