Biophysical applications of molecular dynamics

Abstract

A survey is given of the computer simulation method of Molecular Dynamics, as applied to complex molecular systems of biological interest. Possibilities and limitations of the method are discussed, with special emphasis on the derivation of free energy from simulations. The prediction of the free energy of binding of an inhibitor to an enzyme is discussed as an example of the application of simulation methods in the field of drug design.

      Then, the simulation system was equilibrated by canonical ensemble (NVT), and initial atomic velocities were generated with a Maxwellian velocity distribution at 318.15 K for 0.1 ns. The isothermal isobaric ensemble (NPT) simulation was carried out by Velocity Rescaling thermostat [15] and Berendsen barostat [16] for 1.0 ns. The coupling time were 0.1 ps and 0.5 ps, respectively.

      pKa calculations were performed with Propka 3 (79) to evaluate protonation states of each titratable residue. The systems were solvated in explicit water using the SPC model (80) in a box of 8 × 10 × 10 nm, and all systems were solvated in saline solution with physiological concentration (0.15 m), ensuring system neutrality. Geometry optimization was carried out using 1000 steps of the steepest-descent algorithm.
