Single-step method of RNA isolation by acid guanidinium thiocyanate-phenol-chloroform extraction
Abstract
A new method of total RNA isolation by a single extraction with an acid guanidinium thiocyanate-phenol-chloroform mixture is described. The method provides a pure preparation of undegraded RNA in high yield and can be completed within 4 h. It is particularly useful for processing large numbers of samples and for isolation of RNA from minute quantities of cells or tissue samples.

Effect of SARS-CoV-2 and Toxoplasma gondii co-infection on IFN-γ and TNF-α expression and its impact on disease severity
2024, CytokineThe symptomatology of COVID-19 is dependent on the immune status and the cytokine response of the host. The cytokine level of the host is influenced by the presence of chronic persistent or latent infections with co-pathogens. Parasitic diseases are known to induce host immune-modulation which may impact the response to co-infection. Toxoplasmosis is a widespread protozoal infection that remains quiescent in its latent form to be re-activated during states of immune depression. Clinical data on the relation between toxoplasmosis and COVID-19 cytokine profile and symptomatology are still insufficient.
Seventy-nine subjects were included in this study. Patients were diagnosed with COVID-19 by PCR. Serological testing for toxoplasmosis was performed by the detection of anti-Toxoplasma IgG antibodies, in addition to IgG avidity testing. IFN-γ and TNF-α levels were determined by RT-PCR.
Among patients diagnosed with COVID-19, 67.1% were seronegative for anti-Toxoplasma IgG, while 32.9% were seropositive. High avidity was found in 10 cases (40% of seropositive cases), 4 of whom required ICU administration, while low avidity was found in 15 cases (60%), 7 of which were administered to the ICU. TNF-α and INF-γ levels were significantly higher in COVID-19 patients than in healthy control subjects.
No significant association was found between the seroprevalence of toxoplasmosis and the presence of COVID-19 and its severity. Cytokines were significantly higher in both seropositive and seronegative COVID-19 patients than in their control counterparts. The high prevalence of toxoplasmosis merits further exploration of its relation to COVID-19 by mass studies.
Recent studies have indicated a connection between Forkhead box O3a protein and coronary artery disease, yet the exact role of FOXO3a in the regulation of metabolic processes and apoptosis in vascular endothelial cells is still unknown. Therefore, we investigated the role of FOXO3a on target genes in a human vascular endothelial cell line. Through the utilization of high-throughput sequencing technology, we analyzed gene expression profiles and alternative splicing patterns in human vascular endothelial cells with FOXO3a over expression. This study identified 419 DEGs between FOXO3a-OE HUVEC model and control cells. KEGG analysis indicated that the upregulated genes were mainly enriched in inflammation-related signaling pathways, and the downregulated genes were enriched in lipid metabolism-related pathways.
Sorption properties of pristine and functionalized magnetic carbon nanotubes in relation to double-stranded DNA
2024, Journal of BiotechnologyOwing to improvement of the molecular diagnostic methods using purified preparations of nucleic acids (NAs), the development of effective methods providing the isolation of DNA is still relevant. The sorption properties of magnetic multi-walled carbon nanotubes (MWCNTs), oxidized MWCNTs and MWCNTs (pristine and oxidized) modified with polydiallyldimethylammonium chloride (pDADMAC) with respect to double strained DNA have been studied.
It was shown that in the presence of MWCNTs/pDADMAC particles the DNA molecules were reversibly retained by the particle’s surface. The optimal conditions for each step of DNA extraction from model solutions using the obtained material were selected. A comparative evaluation of the effectiveness of the proposed method for DNA isolation based on the results of spectrophotometry and real-time PCR was carried out. It was shown that the desorbed DNA was efficiently amplified in PCR, inhibition of polymerase did not occurred. Probable mechanisms of DNA retention due to the influence of residual impurities of catalysts in the MWCNT composition, as well as the surface charge of nanotubes are proposed.
Sequentially oxidized and coated with pDADMAC magnetically susceptible CNTs are seemed to be a promising material for development of low-cost systems proving an easy isolation, storage, and subsequent use of dsDNA in molecular diagnostics. The sorption properties of such systems are determined with highly developed specific surface area and their chemical composition.
Alterations in the chromatin packaging, driven by transcriptional activity, revealed by AFM
2024, Biochimica et Biophysica Acta - General SubjectsThe gene expression differs in the nuclei of normal and malignant mammalian cells, and transcription is a critical initial step, which defines the difference. The mechanical properties of transcriptionally active chromatin are still poorly understood. Recently we have probed transcriptionally active chromatin of the nuclei subjected to mechanical stress, by Atomic Force Microscopy (AFM) [1]. Nonetheless, a systematic study of the phenomenon is needed.
Nuclei were deformed and studied by AFM. Non-deformed nuclei were studied by fluorescence confocal microscopy. Their transcriptional activity was studied by RNA electrophoresis.
The malignant nuclei under the study were stable to deformation and assembled of 100–300 nm beads-like units, while normal cell nuclei were prone to deformation. The difference in stability to deformation of the nuclei correlated with DNA supercoiling, and transcription-depended units were responsive to supercoils breakage. The inhibitors of the topoisomerases I and II disrupted supercoiling and made the malignant nucleus prone to deformation. Cell nuclei treatment with histone deacetylase inhibitors (HDACIs) preserved the mechanical stability of deformed malignant nuclei and, at the same time, made it possible to observe chromatin decondensation up to 20–60 nm units. The AFM results were supplemented with confocal microscopy and RNA electrophoresis data.
Self-assembly of transcriptionally active chromatin and its decondensation, driven by DNA supercoiling-dependent rigidity, was visualized by AFM in the mechanically deformed nuclei.
We demonstrated that supercoiled DNA defines the transcription mechanics, and hypothesized the nuclear mechanics in vivo should depend on the chromatin architecture.
The heat stress is a significant environmental challenge and impede the plant growth, development and productivity. The characterization and utilization of novel genes for improving stress tolerance represents a paramount approach in crop breeding. In the present study, we report on cloning of a novel heat-induced chaperonin 10-like gene (SbCPN10L) from Salicornia brachiata and elucidation of its in-planta role in conferring the heat stress endurance. The transgenic tobacco over-expressing SbCPN10L gene exhibited enhanced growth attributes such as higher rate of seed germination, germination and vigor index at elevated (35 ± 1 °C) temperature (eT). The SbCPN10L tobacco exhibited greenish and healthy seedling growth under stress. Compared with control tobacco at eT, the transgenic tobacco had higher water contents, membrane stability index, stress tolerance index and photosynthetic pigments. Lower electrolyte leakage and less accumulation of malondialdehyde, hydrogen peroxide and reactive oxygen species indicated better heat stress tolerance in transgenic tobacco over-expressing SbCPN10L gene. Transgenic tobacco accumulated higher contents of sugars, starch, amino acids and polyphenols at eT. The negative solute potential observed in transgenic tobacco contributed to maintain water content and support improved growth under stress. The up-regulation of NtAPX, NtPOX and NtSOD in transgenic tobacco under stress indicated higher ROS scavenging ability and better physiological conditioning. The results recommend the SbCPN10L gene as a potential candidate gene with an ability to confer heat stress tolerance for climate resilient crops.
Paralytic shellfish toxins producing dinoflagellates cause dysbacteriosis in scallop gut microbial biofilms
2024, Ecotoxicology and Environmental SafetyFilter-feeding bivalves could accumulate paralytic shellfish toxins (PSTs) produced by harmful dinoflagellates through diet. Despite that bivalves are resistant to these neurotoxins due to possessing PST-resistant sodium channel, exposure to PSTs-producing dinoflagellates impair bivalve survival. We hypothesized that ingesting PSTs-producing dinoflagellates may influence the gut microbiota, and then the health of bivalves. To test this idea, we compared the gut microbiota of the scallop Patinopecten yessoensis, after feeding with PST-producing or non-toxic dinoflagellates. Exposure to PSTs-producing dinoflagellates resulted in a decline of gut microbial diversity and a disturbance of community structure, accompanied by a significant increase in the abundance and richness of pathogenic bacteria, represented by Vibrio. Moreover, network analysis demonstrated extensive positive correlations between pathogenic bacteria abundances and PSTs concentrations in the digestive glands of the scallops. Furthermore, isolation of a dominant Vibrio strain and its genomic analysis revealed a variety of virulence factors, including the tolC outer membrane exporter, which were expressed in the gut microbiota. Finally, the infection experiment demonstrated scallop mortality caused by the isolated Vibrio strain; further, the pathogenicity of this Vibrio strain was attenuated by a mutation in the tolC gene. Together, these findings demonstrated that the PSTs may affect gut microbiota via direct and taxa-specific interactions with opportunistic pathogens, which proliferate after transition from seawater to the gut environment. The present study has revealed novel mechanisms towards deciphering the puzzles in environmental disturbances-caused death of an important aquaculture species.
